Last summer I used our webwork server at Tougaloo Colleege (central time) at an institution on eastern time. Since the default time zone is set to central time, the assignments closed an hour before the due time. Is it possible at instructor level to handle this problem for one particular course on the server? Please suggest. Thanks.

Yes, you probably did the correct thing, i.e. use course configuration (look at my reply to your post under installation) but you have to enter a CORRECT timezone. Don't guess; if you are not sure, look them up by clicking on the help icon.
